It would be a nice addition if the exclusion filter options could be switched on/off by a checkbox, so it is not neccessary to delete them if they are not being used for a current session.

Maybe making the file exclusion filter a per-favorite setting would be the even the better feature request? This way, you could add two favorite items for the same site, once with exclusion filters set, and once without any exclusion filters.

both ideas have merit imo
you could...
- keep the global filters in place
- have additional per-favourite filters
- a per-favourite option to disregard global filters instead of inheriting them
plus
- an option somewhere in the interface to temporary disable / enable all filters (like, on the tools menu, or on the transfer queue panel) for quickly bypassing filters for uploading a specific file or folder
