Is there a way to have smartftp to stay in the background while coping links with url watcher?

You can have SmartFTP minimize to the system tray (Tools > Settings > Display > Add to Systray on Minimize) with the URL Watcher on.

Or you could also have SmartFTP as your default System FTP client. Go to Start > Settings > Folder Options > File Types > find "URL: File Transfer Protocol > click "Edit" > Select "Open" (in the actions list) > click "Edit" > click "Browse" > Find smartftp.exe in the smartftp program folder (by default c:program filessmartftp) > Click OK > click Close > click Close.
