Hyper Links not uploading

I am uploading web pages and when I FTP it drops internal hyper links. It retains the www links. I have varified the link and up loaded by FrontPage and the links work. I have been using Smart FTP for two yesrs and just up dated to the latest version and now having this problem. Can anyone help?
